Location: EMBL-EBI, Hinxton near Cambridge, UK
Staff Category: Staff Member
Contract Duration: 3 years

The Ensembl Regulation team is looking for a talented bioinformatician or scientific programmer to innovate and improve our data analysis pipelines to integrate large scientific datasets in support of the latest research in regulatory genomics.

Ensembl Regulation’s core product is a computational pipeline that annotates parts of the genome as having regulatory function—regions which control how genes are expressed in different tissues and cell types. These elements have been shown to play a significant role in explaining the mechanisms underlying individual variation and are central to understanding development, evolution and the progression of disease.

Your role

You will work as part of a team to innovate, extend and maintain Ensembl Regulation’s analysis pipelines and supporting products. To achieve this, responsibilities include:
  • Understanding and improving our existing analysis pipeline. Our pipeline comprises primary analysis, such as ChIP-seq peak calling, ATAC-seq accessibility, and TF binding, as well as higher-level analyses to predict regulatory elements in different genomes.
  • Developing scripts, performing analyses and producing plots from our datasets to check annotation quality, provide information to those using our annotation, and to guide improvements.
  • Running our pipelines and coordinating our part in the regular Ensembl Release cycle.
  • Ensuring that the products we produce are maintainable and usable and that the analysis results are reliable. This includes testing and writing correct and accessible documentation.

You have

You should hold an MSc or PhD, or have an equivalent qualification or professional experience, in bioinformatics, computer science, machine learning or a related field. You should be clear-thinking, with experience analysing large scientific datasets, and be able to implement and apply relevant machine learning and statistical libraries effectively. You should be able to demonstrate proficiency with the Unix shell, SQL and scientific programming e.g. in Python. You should be team-oriented, ready to contribute to Ensembl's 50+ development team, and able to work in step with the procedures and time constraints of the entire project. Communication and presentation skills will be highly valued.

You might also have

You ideally have experience with high-throughput computing and have used Python or R for analysis. Experience working as part of team interacting with end-users or stakeholders, such as in large scientific consortia, would be desirable. It would be beneficial if you were able to elicit, define and clarify complex scientific software requirements
